I am hoping to enter my first M&M HOYs qualifier and I don't really understand how the ponies are marked. I have read it is 50 marks for freedom of action and 50 marks for conformation - where does the inhand section feature? Is it judged by the conformation judge? Does it contribute to the freedom of action or conformation mark?

If you go onto the Horse of the Year website & click onto the rules it explains the marking system in a bit more detail than you have given.
The individual show is judged by one judge & the then the animal is stripped for the second judge to assess - process no different from the M&M classes you will be used to, but always have two judges.
