Would this be because the pony has too much muscle underneath the neck?

You could either buy some neoprene or use bin bags and attach to the interior,underside of a hood, though if your pony is just naturally thick through the jaw there isnt really a great deal you can do about it!

If you sweat the neck you will just cause the pony to lose water, you can't actually change structure by sweating and dehydration could actually cause harm. You pony may with extreme sweating, temporarily look more svelte, but it won't be good and will ultimately actually cause a loss in performance.
Pop on some black bags yourself (serious, not sarcastic) and go do an exercise class before you do it to your pony and you will feel and see any possible benefits.
I know you want to improve your pony's look (and we all want to do that), but it sounds like your pony is going nicely and schooling well so I would be pleased you are doing the right thing with him/her. Sweating is a really old fashioned thing, it is not healthy, hence why we clip to avoid and feed electrolites to replace salts lost through hard work. If your pony is naturally thick through the jowl, the only thing that helps to keep down that puffiness is avoiding lots of grass before riding as that does seem to puff them out more.
